The Institute was founded in 1985 by José María López Piñero, Professor of the History of Medicine at the University of Valencia and the first Director of what was then called the Institute of Historical and Documentary Studies on Science (Instituto de Estudios históricos y Documentales sobre la Ciencia). It included a Historical Medical Library and Museum, and also the Biomedical Documentation and Information Centre (Centro de Documentación e Información en Biomedicina), directed by María Luz Terrada Ferrandis, Professor of Medical Documentation at the University. Its institutional objectives were to study Spanish and Latin American scientific activity since Classical times, to study medical systems, to compile bibliographical and documentary catalogues, to obtain indicators of scientific and health care activity, to create databases (including the Spanish Medical Index [Índice médico Español: IME]), to develop medical information systems, to study scientific terminology and to study requirements for scientific and medical information.

In 2008 the Institute was restructured, focusing its research activity on the history of medicine and science, establishing the Vicente Peset Llorca Historical Medical Library and the new Museum of the History of Medicine and Science (currently under development) and adopting its current institutional title. The purpose of the reorganisation was to give the centre a new mission and a new scientific identity. This restructuring coincided with the institution moving to its present site in the recently refurbished Palacio Cerveró, a historical building belonging to the University of Valencia.

The Institute's forerunners were the Institute for the History of Medicine (Instituto de Historia de la Medicina), founded by Professor López Piñero in the 1970s under the aegis of the Institució Alfons el Magnánim of the Diputación de Valencia, the Seminar on the History of Medicine and the Chair of the History of Medicine at the University of Valencia, out of which grew the present Institute.
